The Northern Irishman, who is aiming for a third victory in the event, has seven under after a round comprising five birdies and a double bogey.
Gary Woodland also has seven cents at Quail Hollow with pair two behind US leader Keith Mitchell.
England’s Matt Wallace has four cents and Shane Lowry is back on six.
The Open champion Lowry struggled to hit a 75 while Wallace, who shared the lead overnight, posted a 73 in North Carolina.
McIlroy had four shots from the top nine to climb to the top of the standings, but a double bogey in the 12th put him back.
The 32-year-old, who fell to 15th in the world rankings, birdied 15th to put himself in a strong position for Sunday.
The quadruple major winner is participating in his first tournament since missing the Masters Cup and is chasing a first victory since November 2019.
Meanwhile, Darren Clarke slipped to sixth at the Regions Tradition Champions Tour major event in Alabama after starting the third round with a share of the lead.
